I had a friend travel to Japan on a limited budget, and she looked up quite a few places. She was well-traveled and was used to staying in hostels and whatnot, so I'm not sure if it's somewhere your mom would want to stay, but here are some of the places she was looking at:

Ryokan in Asakusa

Ryukmeikan (several locations)

Sakura Ryokan (Iriya Station, Hibiya-sen)

Asia Center Hotel (Aoyama - a little pricier than the rest)

I've stayed in the Toyoko Inn before - very, very small, but cheap and clean. If you're just looking for a place to hole up, it's perfectly serviceable (but they sell out fairly quickly).
I've heard good things about Tokyoko Inn.
ビジネスホテル aren't lavish and would be cheap. is a search site but I'm sure you can google other info sites.
Aya Papaya, this link might be of interest..... I saved just in case... for the next time I go to Tokyo
Not cheap, but superconvenient located right above the Oedo-sen Shinjuku station. Not sure if the price is per room or per person, that changes things greatly. I have relatives staying here in the new year.
Japanese hockey, Asian sports and whatnot:

I reserved this one for March. They have a bunch of different locations.

Sakura Hotel Ikebukuro

Single - ï¿¥6800
Double (small) - ï¿¥9000/2 ppl
Double (large) - ï¿¥11000/2 ppl

Tatami Rooms:
2 pp - ï¿¥12000

At least this one has private rooms and bathrooms. I wasn't a big fan of the communal hostels. If they stay here, let me know how it was.
Wow, decent price and facilities and great location. Nice find!
